If you click reply it doesn't line up in context. Instead it appears on the top as a new thought.

No I told you, it wasn't buggy, I was just mistaken.
As for the homepage it sorts them by date not by thread..?

Nope, it's quite hard to show threads in a 'latest first' context. My solution to this was to have two ways to show them: linear (homepage, thoughts page, and profile thoughts), and threaded (thought context, only accessible from a thought's context menu.)
I must have been drunk when I notified you of a problem with your thought, really... ;)
:edit: Nope, not drunk... This is due to the 'highlighter' (green background) feature of the context page. I simply noticed that the '+' icon was indented below the previous thought, while in fact it was at the same level, but the highlight effect added some extra padding on the left. Dunno if it's worth fixing, though...
