How do you tag people in the stock wedge? I have tried using the @Bunstonious format but it doesn't seem to work

Just download that, and extract the mentions folder into your plugins folder. Then go to admin > plugins, enable Mentions (if not already enabled), then set the settings accordingly. ;)

No, don't touch repositories in Wedge admin pages. They're not supported at all. In fact, I doubt they ever will (in which case I'll remove the related code.)
For now, the only official repository for plugins is https://github.com/Wedge/plugins/, and anyone's free to submit plugins to that place.
I'll probably make submodules for non-official plugins, though. Meaning you get to keep your own repo as the official plugin place, with a 'link' to it on the plugin repo.
Still not ready to deal with all this, though.... Working hard on plenty of things at the same time!

I think it could be possible to use github API to replace mod repositories with plugin repos (and automatically download them from GitHub).. :)

Plugins were really not ready. I thought the feature had been ready for years, but it wasn't. Plenty of little bugs here and there... Working on them.
(And I'm stopping work on my GitHub plugin for tonight. Another bug, and I 'missed' my window of opportunity with a Wedge/stash push. I'll try again tomorrow.)

Do you need to run the installer again, or just overwrite the files?

Nope, juste overwrite...
That'll be the case even if I do changes to the database (at least when it's in beta, can't promise for alpha but I'm doing what I can.)
The installer must only be used once. The rest is done transparently by Wedge itself. That's how I see things.
Heck, you can't use the installer at all on an installed copy, it won't let you. ;)
